I think I know what might have happened. Ganondorf killed Link's mom, and was going to kill Link next. But than Saria came, fought against him. Ganondorf was defeated and retreated, but promised that when he rules Hyrule, he'll destroy the Kokiri village. Saria then takes Link, and adopts him. What do you think?
